You should do both factions up until the quest "siding with" appears. this is where you should start grinding reputation for both factions. After siding with a faction the others quests becomes undoable. It was added with the "Nuclear Winter" update last year and players could solve it but the entry to Vault 79 inside was locked behind a laser grid. Only after finishing the story questline and accessing the vault in Wastelanders does the grid disappear.
